How do you mean applying security and rights? To files?
Um, yes, you can do EVERYTHING via CLI in windows that you can do via the GUI. File ownership, active directory administration, you name it.
I just hate the command prompt program, but there are tons of third party apps to compensate. You can even install bash on windows.
