Hmm...they may as well make it scan for cat, dd, hd, and a bunch of others that are common on cygwin setups. What a joke.

netcat can easily be used as a backdoor (way for hacker to get into your system).

In what ways are those cygwin commands you mention harmful and why should they be detected as potentially harmful applications?
