Oh man! I'm so glad you asked this, so here's some code I wrote.

You can use the SendMessage() and ShowWindow() API to send the SW_HIDE event to the hWND of the application you want to hide. It'll still fully run but won't be visible in the taskbar or desktop.

I've got an application I wrote that lists all applications with the WS_VISIBLE style set and you can hide/show them. It even has an 'autorun' of type where you can have a static INI of apps you want hidden when the app runs.

I used it for Outlook at one point.

Want the source code and compiled binary?

I use a generic app "Actual Title Buttons" which adds in a bunch of functionality. One of the options is to minimize to system tray with or without icon. I use it to hide stuff from the employers, because they don't pay attention to the tray. ;)
