Sure. Using Vista, when I set a game profile's Ansiotropic filtering to "Application-controlled" in nHancer, it shows up as "Custom" in NVIDIA's Control Panel.
When I set a game profile's Antialiasing to "Application-controlled" in nHancer, it shows up as "Use global setting" in the Control Panel. The Global profiles seem fine.
I don't know what settings are actually being applied, but I have noticed better performance in-game when the NV CP reflects the correct settings.

I'll post the "nvapps.xml" (ProgramData\NVIDIA) comparisons, which I simply thought were written differently.
Started by deleting "nvapps.xml" and creating one fresh game profile in nHancer. Redid again with the NV CP.

nHancer version:
Code:
		<PROFILE Label="World in Conflict">
			<APPLICATION Label="wic.exe"/>
			<PROPERTY Label="aa_default" Value="0x00000000" Default="0x00000000"/>
			<PROPERTY Label="af_default" Value="0x00000000" Default="0x00000001"/>
			<PROPERTY Label="vsync_default" Value="0x60925292" Default="0x60925292"/>
NV CP version:
Code:
		<PROFILE Label="World in Conflict">
			<APPLICATION Label="wic.exe"/>
			<PROPERTY Label="aa_default" Value="0x00000000" Default="0x00000000"/>
			<PROPERTY Label="af_default" Value="0x00000000" Default="0x00000001"/>
			<PROPERTY Label="aa_selector" Value="0x00000000"/>
			<PROPERTY Label="aniso_selector" Value="0x00000000" Default="0x00000000"/>
			<PROPERTY Label="sli_aa" Value="0x51621660" Default="0x51621660"/>
			<PROPERTY Label="vsync_default" Value="0x60925292"/>
