The more slots you fill, the more it will affect the overclocking. It is true that 1Gb sticks do tend to overclock better than 2Gb sticks. But that doesn't make as big a difference as filling more slots.
Adding a bit more QPI/PLL voltage may help your stability problems. I'd give it a bit more juice and see how that goes.
