I get that when just on the desktop. It shows pci-e 2.0 for about 20 secs. then reverts to pci-e 16x dropping the 2.0. This is for both cards and I am using 7 pci-e slot motherboard with the video cards in the 16x only slots (blue). So, I know they are pci-e 2.0 16x. Nvidia control panel confirms this. But then when I had my p6x58d mb I got 16x from both of my gtx 480's with a gt240 physx card showing 8x. That's 40 pci-e lanes and the p6x58d only has 36 lanes! My p6t7 ws supercomputer has 64 pci-e lanes (with two nf200 chips on it to give the other 28 lanes plus 36 from the x58 chipset). So I don't trust nvidia control panel in that matter.
