They do bob. What I did is sat down and cleared as much repetitive crap as possible, feathers and stuff like that, then did the story missions.

Things are a little bit more varied and tricky in Brotherhood, especially as you are assembling your own guild and missions have a optional condition to get 100% syncro.

I just hope they don't screw things up in Revelations.
