I'm pleased to report that my problem is eliminated now.
What I did was to replace the CMOS battery on the motherboard (it's an ASUS M2N-E). I'm surprised to experience that this solved the problem completely. All the symptoms before that I saw when running in VESA mode as a fallback (little waves across the screen, screen brightness increased after a few minutes, increased blue intensity) and that looked like HW problem are gone.
I thought that the CMOS battery plays a role only until the machine is started up, but apparently not. Maybe there are some things that the BIOS configures on the MB based on the CMOS info.
