Well it seems to be a bug... I replayed the level and when I got to where I was stuck, I was able to lock on immediately.

Much easier to succeed when I can actually fire the TAC.

at the end I had to shoot out the panel on the alien ship with the gauss rifle because the rocket launcher wouldn't work for some reason(I couldn't drop the damn thing for a new one). The thing looked like it was on fire and it was my last ditch effort because I was surrounded and luckily it blew up with just one shot and let me get the nuke in there

Happened to me, well something similar anyway...

I forgot to get the TAC gun and then re-loaded the whole level and some of the special effects did not even load! Then the fire was not present at the deck either...

After restarting the level a few times I finally got everything loaded, but then it started to VERY inconsistent in terms of FPS...

To blast open the panel under the alien ship go near the door you came in and look towards the panel, you will see few beams of light coming from the panel, go under the beam of light and aim your gun at it and it will lock on.

I believe it does... at least that is what it says it has.
