Just for grins, start over with a fresh xorg.conf file and use nvidia-xconfig to create a file with TwinView enabled. I'm using two LCDs with a 7800GS just fine (both RGB with one using a DVI->RGB adapter).

So I started trying to get twinview to work. This is what I did:

sudo nvidia-xconfig --allow-glx-with-composite --composite --no-ignore-edid --use-edid-freqs --twinview --render-accel --render-extension

(xorg.conf.twinview.zip)

Both screens are centered, but the resolution is not the one I need. I would like to have 1280x1024 on the TFT screen (left side) and 1200x800 on the laptop (right side).

I have been manually tweaking the xorg.conf file, but I can't manage to change the resolutions.

Anyone?

How can I specify the resolution in each of the screens using nvidia-xconfig? How about manually?

Your Xorg.conf looks strange. You mixes Xorg Xinerama and Twinview.
Try that (i didn't test, may have to tweak it) :
