I added a Nyko cooler and I noticed that the upper part of the machine stays considerably cooler.

I've heard a lot of horrid stories about those coolers. Sure, they are cheaply made and the fans are of poor quality but the device does work. If you intend to purchase a Nyko cooler, I suggest to replace the fans with better ones.

I would just replace the Xbox's fans. I took off the face plate off of my 360 last night and I noticed a Microsoft seal breaker sticker. I was like, "****..." They actually put a sticker so if you break it, your warranty is void. I tried taking it off with tweezers and it tore a little. I was like, "nope, I'm not falling for it."

I'm considering this option. My warranty expires the next february (two years after I got the replacement unit) and I'm going to open the machine anyway to clean the dust inside. It would be a good time to replace the standard fans with modeld which pump more air through the unit.

Yeah, I did get one of the new ones. The old ones were made using some pretty bad design decisions.
