Default FlatPanelProperties Scaling=Native not working consistently

I want to test whether my monitor is capable of accepting 720p signals, which it doesn't officially support. I've added these modelines:

Modeline "1280x720_50" 62.16 1280 1320 1480 1640 720 722 723 758
Modeline "1280x720_60" 74.59 1280 1320 1480 1640 720 722 724 758

and in the Device section I've got:

Option "DynamicTwinView" "false"
Option "FlatPanelProperties" "Scaling = Native"
Option "UseEdidFreqs" "false"
Option "VertRefresh" "50-75"
Option "HorizSync" "30-83"
Option "ModeValidation" "AllowNon60HzDFPModes, NoHorizSyncCheck, NoVertRefreshCheck, NoDFPNativeResolutionCheck"

but it uses GPU scaling when I select the 720p modes. Other modes seem to use "native" scaling OK, as does my other system hooked up to a TV by HDMI. Does the scaling option get overridden if you select a non-EDID mode or something, and is there any way to stop that?
