-q all doesn't currently query target types other than X screens, and fans have their own object type. For now, you can do it with

nvidia-settings -tq [fan:0]/GPUCurrentFanSpeed

There's a binary attribute that tells you which fans are associated with which GPUs, but I don't think there's any way to query that from the command line.
