It takes about 5 seconds to create a link... Pretty easy.

Overall, the fully automatic process of Steam is still much better and easier.

Not to mention messing around with mods. Messed up a file or a directory without backing it up first? Easy, just let Steam verify the data and it'll download the missing/original files again. No need for a complete re-install. Plus the OS installation advantage I mentioned before.

Steam is better than a normal retail installation in my book.
So the only effective sure way of seeing an improvement in map loading times etc is installing steam on the C drive ?

I have Steam on C drive and games on my F drive. Just install Steam on C and have it point to F drive for games. My folder on F drive is called Steam-Games so just have Steam point to that folder.

And also what about the games that store files and saves etc in the hidden appdata folder ?

I tried keeping an installation of my steam games on another hard disk after a format but not all games would work when i did it.

Yeah I symbolic link my entire "common" dir for steam to its own HD. I had a few games on my SSD but the differences wasn't big enough to justify the use of the smaller drive. Now I just use my 1TB Drive for steam and my SSD for Windows.
