No not at all...
Leave the lines in xorg.conf
Option "AllowGLXWithComposite" "True"
Option "AddARGBGLXVisuals" "True"
And add the options I said in page 9...

And it is doing this periodically. Do you have this problem too? What is this Xid?
Wait a minute... give me your full xorg.conf

Here it is. I disabled RENDER, I thought it was because of that. But it is happening and it is reproducable, it happens when I click on beryl-manager try icon (when menu shows up). After I click somewhere else, menu dissapears and everything is fine again. Never happened this before.

This Xid stuff is showing up after you applied my settings or you face it generally with beryl?

It is after I applied your stuff. Never happened before, irritating stuff though, GUI becomes barely responsive. I'll try to disable backingstore.

And I said "False"

Oh, sorry fixed. However I disabled backingstore and now works fine again. Anyway, what is backingstore for, can't find any description of what it does.

I see you're using:
Option "AllowGLXWithComposite" "True"
Option "RenderAccel" "True"

I think this is not necessary anymore.

Set this
Option "DisableGLXRootClipping" "True"
to "False" or just remove it cause it causes many problems with BackingStore
and then try to enable BackingStore again

Backing store stores what your screen displays and each time card faces the same frame it doesn't have to render it again so better performance
And use RENDER extension too...

The second one yes it is not necessary but the first I think it is! Try to add it too
