I tried with:
Option "DisableGLXRootClipping" "False"
and without line, same thing, when I open beryl-manager menu freeze occurs. I know the screen should go blank just for some ms after you open beryl-manager menu (I don't know why), but with backingstore freezes on my system.

Isn't also RENDER enabled by default? Also do you use beta or stable drivers? I use stable (9755).
Edit: I also have 2.6.21 kernel, but without any performance patches.

I have also 9755 driver but kernel 2.6.18.2-34
But I don't think kernel version is the problem...

Here, btw now I upgraded to beta drivers - same thing. With backingstore are problems. Maybe should I try to use amd64agp driver instead of nvidia?

I have xorg 7.2 too. Opensuse 10.2 with all updates (no beta stuff)

Hmmm... Do you have amd64 CPU and you use x86 system?
I see in the log that you have this line:
Option "AIGLX" "false" Why? Is this necessary? Maybe this can cause a conflict...

Yes, I have amd64, however 32-bit system. I'll try to remove AIGLX line.
EDIT: No, sadly doesn't help. Seems like I can't have backingstore. I'm going to try with amd64agp driver instead of nvidia, then I'll report back.

You re losing a lot of performance by using 32-bit system...
I ve installed x86_64 opensuse 10.2 in a friend's PC and the system was flying...

I'll consider going 64, but for now I'll stick with my reliable 32-bit opensuse. Ok, I tried amd64agp driver, same thing. I disabled Backingstore and it is working fine.

I'm just trying to figure out what's going on here!!

So to make a resume after your really valuable feedback kriko:
The suggestion finally is:
First in your xorg.conf you should have the following options in order to run beryl best:
Under "Screen" section:
Option "AllowGLXWithComposite" "True"
Option "AddARGBGLXVisuals" "True"
Option "TripleBuffer" "True"
Option "BackingStore" "True" ->[Use this one with caution it may NOT work on all systems (freezes when load beryl-manager as kriko said) but give it a try cause it helps performance]

Under "Extensions" section:
Option "Composite" "Enable"
Option "RENDER" "Enable"

Second after rebooting or just logout->login(to reload the driver):
In Beryl's Advanced Options use the following setup:

"Texture from Pixmap" "Don't Use COW" "force AIGLX" "XGL binding" "XGL rendering or Indirect rendering"-> (test this one and see which of the two XGL or Indirect is the best for you)

And by a high percent of success as far as I know until now the black window bug would have been gone and beryl should run smooth enough!

I'm waiting for your results!!

Yes, seems like this settings helps, no black windows so far, but we're using AIGLX rendering platform, not nvidia. FPS seems to be great:
~150 FPS @ 1600x1200
~60FPS when rotating cube (cube is transparent), which is slower than with nvidia rendering platform, but still acceptable. Geforce 6600GT
